In later part of series he starts to make his on jutsu which make sense like he created 3 swordsmanships which can make him capable of fighting 3-5 jonins in mid of 3rd war arround 300-450 thus it make sence as he doesn't want his mangekyo to exposed. And we must agree displaying mangekyo erly will be dangerous so even though its used it still needs to be hidden. After he creats flying jutsu from when he could show kage level power as its air advantage and it make sence he will be targated as even 3rd tsuchikage was not invinsible with flying jutsu in battle feild.
